Could you give me a example where the use of "Do I understand them (or it) correctly?" is natural? :)
 
"Do I understand them ..." would be used to refer to a regular, habitual action.

Helen: I meet a lot of Zapatians (I invented this!) in my job.
Dave: Do you understand them? I find their accent really difficult.
Helen: Do I understand them all the time? No. But I'm definitely getting better. I don't have to ask them to repeat themselves as often as I used.
