Do we do transaction or make transaction? For example "I took out/withdrew money with my ATM card so the transaction was made and card is working."
 
If you withdrew money, the transaction was completed. The second clause is redundant.
 
The second clause would only be necessary if you were answering a question specifically referring to whether or not your card was working.

Bank rep: So, Tufguy, is your ATM card working?
Tufguy: I successfully withdrew money from an ATM earlier so yes, my card is working.
Bank rep: Great! Goodbye!

Even then, you wouldn't really need the last four words of your line in that dialogue.

Your sentence is almost correct. It's missing a definite article.

We transact. (That's a verb.)

We can make a transaction, and we can make transactions. (Those are nouns.)
 
In Tufguy's situation, the best verb is ​complete.

Yes. The definite article in English is the. Can you see where it's missing from your sentence?

The transaction cannot be completed because there is no money in your account.

A computer might say it that way. A human almost certainly would not.
