In the movie Spider-Man, Mary, showing she doesn't want to talk with an annoying person, rolls her eyes and turns away from him. He:
-- Don't roll your eyes at me.

I'm wondering, would it mean the same with "on me" instead of "at me"? Thank you.

No. On​ is not possible there.
 
Unless he takes them out of the sockets first. Which is unlikely.
