Explain the meanings of 'Running his thoughts' ...etc.

Dear Teachers,
Here are three phrases that I don't know, Please explain:
1. Running his thoughts over and over his head;
2.the heavens broke.
3.Out a beautiful spring shower, a cry for their loss.

Here are three phrases that I don't know, Please explain:
1. Running his thoughts over and over [in] his head;
It probably means, "going over the same thing in his thoughts; thinking of something over and over in his head."

2.the heavens broke. It started raining. The clouds broke open and the rain came down.
3.Out [of] a beautiful spring shower, a cry for their loss.
Another missing word. I think the idea is that the heavens were crying for the loss of the girl. Raining = the heavens crying.

This doesn't appear to have been written by a native speaker. There are a few mistakes.
