Had only oR only had?

I want to know why we can not say (( Had only )) instead of (( only had))

in this sentence :

When we first started working here three years ago, the company only had six employees

Is there rule in this regard??

Where or from what source did you learn that you could not use "had only"?

To be honest , I was solve exercise on this link ENGLISH PAGE - Verb Tense Exercise 5

when I wrote had only , it was not accepted by computer but when I wrote only had , it was accepted!!

There is a very simple explanation. The exercise is wrong, "had only" is perfectly correct.
