A son comes home from school. His mom is home. The son goes upstairs to his room. (he usually comes back down to his mom after dropping his schoolbag in his room, but not today) A few hours later, the son comes back downstairs. His mom asks him:

Mom: Have you been sleeping?

Son: Yeah.

Mom: I thought so.

Question: Is 'Have you been sleeping?' natural here? Or would 'Did you sleep?' or 'Have you slept' be a better choice?

Yes, the present prefect continuous tense is more natural.

The use of the present perfect continuous is the most appropriate there, yes.
