1. He is eating a watermelon.
2. He is eating watermelon.
3. He is eating watermelons.
Are the above sentences all acceptable?

Only 2 is common and normal. But there are limited scenarios where the others might be better - i.e. if he is eating a full watermelon or multiple watermelons.

Given the enormous size of most varieties of watermelons, only #2 is likely.

Or 'He's eating a slice of watermelon'.

'Acceptable'? What do you mean? Do you mean 'grammatical'? Yes.

Obviously, they each have different meanings.
