How about you come/coming with me?

Only two combinations seem natural to me.

How about coming with me?
How about you come with me?

Both may well have sinister connotations.
 
I do not see anything sinister about a person asking another to come with him/her.

"How about you coming with me?"

This sounds natural enough to me.
 
So, 'How about coming/you come/you coming...' are all three natural enough?
 
Some people might use "How about you coming with me?" but I find it less natural than the two versions in post #2. I wouldn't say they "may well" have sinister connotations but they could, depending on context.
