Please explain these sentences.
How long you have had it? Here pronoun "you" is before the helping verb "have".
How has your day been? Here pronoun "your" is after the helping verb "has".

The subject of the verb in the first sentence is the second person pronoun 'you'.
The subject of the verb in the second sentence is the noun 'day' (modified by the possessive 'your').

In the first sentence "you" - second person pronoun is before the helping verb "Have".
In the second sentence "your" - possessive pronoun is after the helping verb 'Has".

Please explain the placement of you and your in these sentences. Why "you" is before the helping verb "Have" in the first sentence. And why "your" is after the helping verb "has" in the second sentence.

That's a mistake. It should be, "How long have you had it?"

'Had been' is past perfect. It is appropriate only if there is some idea of 'up to a later past time'.
How long have you had it? Is it a past tense? How to say it in the present tense?
It's present perfect. As we are talking about a time period extending from the past to the present, a present simple/progressive is not appropriate.
