Could I change sentence 1 to sentence 2 or 3? I think sentence 3 is correct, but sentence 2 is incorrect. Using to is weird to me.
1. I used to be taken to the zoo by my father when I was a child. I always remember this.
2. I always remember using to be taken to the zoo by my father when I was a child.
3. I always remember being taken to the zoo by my father when I was a child.
 
#1 is OK.
#2 is not. 'Used to' has no participle forms.
#3 is OK.
 
Try:

I have fond memories of when my father used to take me to the zoo when I was a child.

I don't know why you would want to use passive voice there.

I would like to use a gerund after remember.

I think you've used always incorrectly in all three sentences.

What do you mean by 'always'?
 
I wouldn't say I remember "being taken to the zoo". Why? It seems like something weird is happening. It seems like somebody is telling a story about something unusual happening, thus:

I remember being taken to the zoo when I was twelve. I never saw my family again.
 
Do you mean that he took you regularly - so regularly that you felt like he took you all the time? I wonder if, in fact, you mean that you will always remember being taken to the zoo by your dad.
 
It is not "all the time" in the past but "at present". I mean that it is "at present" and "in the future", I will always remember this memory.

I don't like the way "always" was used in the original either.

I will always remember being taken...

That's a better way of phrasing it than in the original. Much better. Perhaps:

I will always remember my father taking me to the zoo when I was little.
 
I remember being taken aboard the alien spacecraft and being poked and prodded. I often have nightmares about it.
