Is the idiom ' I know where you're coming from' only used in the progressive form or could it be also used in the simple tenses ? For instance: ' I know where you come from'

No. When it means "I understand" then we only use the progressive.

I know where you're coming from.
I know where he was coming from.

"I know where you come from" would be understood to refer to someone's hometown or home country.
