I wonder if it's possible to use 'would rather' to refer to past. I know here it should be 'I wish you hadn't done it'. I just want to know if the second alternative with 'would rather' is also possible?

Yes, but it would be, "I'd rather you hadn't done it." You've changed more than just "wish" for "would rather".
