The money has been transferred to your account. Verify it, please.

I use 'to' here. But if I just want to ask whether the money is in/on your account, which preposition I should use?

Use, 'in'.

Could I also say 'at your account'?
 
On your account exists, but it means on your behalf. You deposit money in someone's account.
