Running in/on my head?
 
Could you give us a complete sentence in which you wish to use those words, please.

" So there's this thing that's been running in/on my head"
 
"There's this thing that's been running in/on my head."

I think it is "in my head". "In" implies something deep-seated while "on" something superficial.
You could also say "through my head/mind".
