Hi.

I have seen the expression all over the Internet and cannot be sure which is the correct one: "I was talking with her in/on the bus"

Or perhaps both are correct?

We say on the (bus)(train)(airplane) even though we are inside, but we say in the (car)(taxi)(ambulance).

Yes, on the bus is idiomatic, like punched in the nose. Maybe the buses and noses should get together and straighten things out.
 
Usually, we use "on" to refer to passengers. Depending on context, "in" could be used.

The authorities confirmed that there were bedbugs in the bus.
There was a foul odor in the bus.
After the storm, there was a lot of water in the bus.

In BrE "punched on the nose" is much more common than "punched in the nose".
