He said to me,"I wake up early in the morning."

What will be the correct indirect sentence for the above sentence?
1- He told me that he woke up early in the morning.
2- He told me that he would wake up early in the morning.
3- He told me that he used to wake up early in the morning.

I'd say "He told me he wakes up early in the morning". The original clearly refers to a habitual action.

You are right, but I think that "woke up early" suggests a single instance when he woke up early rather than indicating a habit. I think that habits of present tense are possible to show by present simple tense but the habits of past are indicated by using used to, would or a time period.
For example:
I wakes up early. (My present routine)
I woke up early. (Past single instance)
I woke up early in my teenage/childhood/ for several years. (Past habit which may or may not be continued till now)
I would wake up early. (Past habit which may be continued till now)
I used to wake up early. (Past habit which is discontinued now)
Am I wrong?

Pardon me, but your sentence is indicating that he is still doing it or he is still alive to do this but it may not be true.
For example:
Pointing towards this pen he said, "This is a nice pen." - Pointing towards this pen he said that it was a nice pen.
