Tim: Really? It doesn't seem that you studied in this particular field.
Or

I know we've told you before that when you give us more than one option, you must number them.

I don't find any of them natural. I might say "It doesn't seem to me like you studied that". There's no need to repeat the name of the course but, if you do, at least get it right. Tom said he studied software engineering, not just engineering. They're completely different things.
It's a pretty rude thing to say to someone, to be honest. It sounds as if Tim's telling Tom either that they're no good at their job or that he thinks they're not capable of studying such a subject.
