Hello.

I wrote a letter and at the end of it, I wanted to use this phrase "Keep doing what you do".
Doest this phrase sound natural? Is it correct?

It is difficult to say without context. Structurally speaking, "keep doing what you're/you are doing" may be better.
 
Thank you, Mike. I had a similiar thought, but I wrote another :-D.

I can describe my letter: I wanted to give an appreciation to the one company. I described all advantages and disadvantages. But the basic sense was positive, therefore at the end of the letter I wanted to wish the company good luck.

OK. In that case, I would go with my revision. The original sounds too much like "continue to run your business".
 
A suitable ending in this situation might be 'Keep up the good work'.
