Hi there!

Is there a difference in meaning between these 2 sentences?

I'll lay down.
I'll lay me down.

"I'll lay down" is incorrect. "I'll lay me down" is grammatical but not very natural in most contexts.
 
Simon & Garfunkle predate Radiohead by quite a bit. tzfujimino had it right.
 
The first should be "I'll lie down" because the verb "lie" in that use is intransitive. The verb "lay" is transitive, so your second is correct.
