Below: John lives in the apartment below.

Your sentence is correct (if you capitalise "John" because it's a proper noun and the first word of the sentence) but you might need to clarify what the apartment is below. If the listener/reader already knows what you're referring to, it's fine.
 
Dear teacher, I don't know where should I use comma?
 
Beneath: My sister has hidden a pocketknife beneath her cloak.
 
Beside: My boyfriend sat beside me at the party.
 
Between: What's the difference between a knife and a pocketknife?

You seem to be understanding the use of prepositions now.

Please be aware that this sounds like a very old-fashioned sentence. Very few people in the 21st century wear a cloak. I would expect to see something like "My sister has hidden a [pocket]knife under her coat/jumper/shirt/skirt." This could also be worded as "My sister is carrying a concealed weapon" - illegal in many places.
