John: 1) Okay, it seems we have passed both the time limits.
2) Okay, so we are well past the time limit.
3) We have exhausted the time limit.
4) We have exhausted both the time limits.
5) We are past the time limit now.
6) We have gone beyond the time limit.

Please check my sentences. What is the most natural way of saying what John wants to say here?
 
Your sentences 1-6 are grammatical. #2 is the most natural response for this context, and what I'd likely say myself, although #1 is another decent alternative.

I might also say something like:

Oh, we're well past both those time limits then.
