I would like to write the following:
The programme executes on/in the server-side. Is it on or in server side?

I don't think a preposition is necessary- I have heard it mostly without, but of the two, I'd use on.

So, the following two must be correct also.

-This program runs on server.

-The output of this command depends of the software that is installed on (the) server-side.
