Hi there. :)
Is there any difference between the sentences below?
Both are prepositional phrases, but which one should we put first?

1. ''Is there anybody in the car with you?''

2. ''Is there anybody with you in the car?''

The first is more natural in BrE. The second is not wrong.

In the first sentence, does it mean that "in the car" functions as an adjective modifying "anybody", and "with you" functions as an adjective modifying "car"?

No - it simply says that you are in the car and asks if someone else is also in the car, where you are.
