Are these sentences OK and do they convey the same meaning?

No, when you schedule you have to schedule something. Perhaps:

Please feel free to schedule an appointment at your convenience.
 
Please feel free to schedule an appointment at your convenience.

Can I write as below:

Please feel free to schedule an appointment as per your convenience.

You can write what you want, but I'm not sure what "as per your convenience" means.
 
It is hardly ever necessary to write 'as per'.

It's a throwback to antiquated business jargon. Let it die a natural death by the use of plain English.
