[Grammar] Preposition ‘in’ vs ‘at’

There are two sentences:
There was some jam left IN the bottom of the jar.
His body was found AT the bottom of the channel.
Are these prepositions interchangeable?
 
You could use "at" in the first one. The second one wouldn't work with "in".
