A picture is worth a thousand words, I certainly sat "in" a desk like that when I was 11 or 12 but the newer desks had metal frames.

In American English, they're sitting at them.

I'd use "at" for a desk, no matter what style.

Actually I understand what kind of desks you are referring to. The ones which have the chairs joined with the desk. The chairs and desk come together. Honestly, I would still say that "at" should be used. Thanks.
