1. So if someone tells you, 'Look, the Messiah is out in the desert,'


2. So if love is a chess game, check mate.

What is the meaning of "so if"?
 
"So if" means "supposing the following conditional assertion is true, then".

The assertion may or may not be true. For example, I might say 'Look, the Messiah is out in the desert'; therefore you should drink this poisoned Koolaid."

I might be right or I might be wrong.:-D

Is this a similar meaning with "if anything"?
 
In both cases you could remove so, but I agree with Probus- the intended meaning is like supposing. The first example is incomplete as it doesn't tell us what we should do if someone tells us this..
 
It doesn't mean the same as "if anything".

John: Sarah is a good singer.
James: She is NOT a good singer. If anything, she's completely tone deaf!
