Is the following microdialogue natural? If not, could you change it to sound natural?
S1: Anna, I wonder, what year are you in at university?
S2: I’m in my third year, and you?
S1: The fifth.
S2: I see.

It's fine. The third line could also be "my fifth".

I am rather fond of the lovely word "microdialogue". It made me think of a conversation between two tiny-weeny people! ;-)

I wouldn't put the comma after wonder.

I would. There is a likely pause there

If it were 'I wonder what year you are in at university', I wouldn't use the comma there, either.
:-D

Nor would I.

Yes, phrased that way, it is a question.

:-D

Screen blindness- that's what I saw. ;-)

Oh, I've made a mistake, it really should be I wonder what year you are in at university'.

It's the invention of Russian teachers. Does it sound too funny to be used in a textbook? What is a better word for this "phenomenon"?

I'm not sure there's any need for such a word. Even a simple exchange like "Hello", "Hello" can be called a dialogue.
