Does the word order in the following sentences affects their meaning?

Are you not ready?
Aren't you ready?

As "aren't" is the contraction of "are you not", why would you think the meaning might be different?

I guess there could be some shades from the point of formality or emphasis.
 
Does the word order in the following sentences affects their meaning?
When we form a question in the present tense, do we add S to the end of the verb in the 3rd person? In other words, do we need S with the verb affect in here?

No, "affects" is incorrect.
