1. We are late because one of the tyres of our car punctured.
2. We are late because one of the tyres on our car punctured.
3. We are late because one of the tyres of our car got punctured.
4. We are late because one of the tyres on our car got punctured.

Does 'tyre on our car' means that the tyre was attached to the rim of the car when it got punctured? And if I am not wrong, 'of our car' can suggest two meanings: One that the tyre was attached to the rim, and the second that the tyre was kept somewhere in the car (it may have got punctured by a sharp object). And does it make any difference in meaning '...punctured/got punctured' in the sentences above?

Only sentence four is natural and correct. You can rephrase number three as … one of our car's tires got punctured (American spelling). The punctured tire was obviously attached to the car.

Things don't just puncture. They get or are punctured or they puncture something.

Just say 'We're late because we got a puncture'.

"… because we had a flat" in American English.

As a BrE speaker I would say "was punctured" rather than "got punctured".

I wouldn't mention the tyre at all. Like Rover, I would simply say "because we got a puncture".
