"Way" is an intensifier of "too late". If you are "too late" it might be 5-10 minutes. If you are "way too late", it might be 2-3 hours.
 
In other words, when the owners said a word that means "defecate" instead of the similar word he meant to say ("sit") the dog said he was too late with his correction because he had already defecated.

I think the guy who writes these is hysterical. But if I had Batdog, I'd probalby string myself up by my shoelaces.
 
'Way' means 'far', as in "far too late", which is probably more common in non-AmE.
