I met a woman online and chatted with her for a few days. She didn’t know too much about me and told she said “You’re a good friend”. I then said “We’ve known each other for only a few days”. Is this sentence natural and does makes sense here? I want to tell her that we’ve known each other for a few days and you shouldn’t make a quick judgment that I’m a good friend.

I'm not sure your friendship with this woman is going to go much further if that's your reaction to what was actually quite a nice compliment! It sounds rather brusque to me. A somewhat politer response would be something like "I know we've only been chatting for a few days but I feel comfortable talking to you too".

I would say that if you met online and have been chatting only online, you don't exactly "know" each other at all.

Your response is grammatically correct - I'm simply saying that I don't really think you should have used it.
