A bearded lady, Lettie sings the following after her manager P T Barnum didn't allow her and remaining troupe to have drinks in party because they were going to reveal their faces before main show.

I am not a stranger to the dark. Hide away, they say. 'Cause we don't want your broken parts. I've learned to be ashamed of all my scars.

What is the meaning of "broken parts"?

Does it mean her abnormalities? In this case, the prominent beard on a woman compared to most other women?

The lyrics do seem to use "broken parts" as a reference to body abnormalities in a general sense.

Yes, that's what it means, and well done for having a guess!
Actually, if you read it again closely, you'll see that it means any of the abnormalities in whole troupe. "P T Barnum didn't allow her and remaining troupe to have drinks."
