Hi.

Today I met someone who I hadn’t seen for a long time. I almost believed that we would never meet again. I then said to her:

I thought we would never meet again.

Is my sentence natural?
 
"Today I met someone who I hadn’t seen for a long time. I almost believed that we would never meet again."

I read this as meaning that after you met her, you thought you would never meet again.
"Today I met someone who I hadn’t seen for a long time. I had almost believed that we would never meet again." The past perfect tense makes it clearer that the "believed" statement occurred before the "met" statement. This is exactly where you should the past perfect.

I'd thought we would never meet again.
I was thinking we'd never meet again.
I'd been thinking we'd never meet again.
 
You could say:

What a surprise! I didn't think I would see you again.
