Imagine that you come across your friend somewhere and he tells you that his dad has passed away. What would you say in a such a situation? Is that okay to say god bless your father or something like that?

I would only use any god-related phrase (or other deity) if you are certain that your friend is religious, you know which religion he/she believes in, and you know the appropriate thing to say in that religion. For safety, I would stick with "I'm so sorry to hear that" or, more formally, "My condolences".
