1a) When he found out what she did he broke up with her.
1b) When he found out what she had done he broke up with her.

What's the difference here what should I use?

1a) When he got home, he found out someone had stolen his stuff.
2b) When he got home, he found out someone stole his stuff.

I'm not sure what context you could use the first one in. However, with the second one his girlfriend did something. When he found out about it he was so upset with her that he broke up with her.

First, I would say: "When I got home I noticed that some of my stuff was missing."

If I had to use one of yours it would be the first one.

Note my corrections above. This is the second post of yours (within two minutes of looking) in which you've failed to capitalise the first word after a question mark.
 
I'm not sure what context you could use the first one in. However, with the second one his girlfriend did something. When he found out about it, he was so upset with her that he broke up with her.
The context is "She did something (cheated on him) and then he found out that he was being cheated so now how to say it? She cheated first and then he found out, so I am not sure whether to use past simple "did" or past perfect "had done" I think timeline is clear, but I am not sure what to use between these 2

The context is "She did something (cheated on him) and then he found out that he was being cheated so now how to can/should I say it?
Note my correction above. We don't construct a question with "How to ...?"
