Background: Jack has hidden Tom. Helen comes. Helen can't find Tom and asks Jack.

1. Where are you hiding him?
2. Where have you hidden him?

My questions:
Do question 1 and 2 have equally some meaning? If not, what connotations does each have?

They have the same effect in this situation.

In this case, yes. But there's no point asking whether "What are you doing?" and "What have you done?" have the same meaning. The answer will always be 'No', but sometimes like here, either form will do.
