1. Is ABC shop owned by James who is the owner of James supermarket?
2. Is ABC shop owned by James, who is the owner of James supermarket?

Which of the above sentences is correct?

Note that many BrE speakers at least wouldn't use the "who is" there.

Is [name of shop] owned by the same James that owns the James Supermarket?
 
I wonder which of the above sentence is grammatically correct, if both ABC shop and James supermarket are owned by the same James.

It depends. If the shop is just called "James" then no apostrophe is necessary. If they're trying to say "the supermarket that belongs to James" then yes, there should be an apostrophe.
