Does it mean that the apology was long overdue?
Whatever the answer is, I still can't understand the use of "in." Could you explain it to me?

That headline means, the chief is explaining why it took so long to make that apology.

It's also possible (albeit unlikely) that that man's (sur)name is "Chief." ;-)
