What is it - a polite request or almost an order?

It depends on the tone of voice and the expression on the face of the speaker.
 
I'd say it's most likely to be a polite order or instruction. It sounds likely that the speaker is trying to control somebody's movements. It could be a request (which is like asking a question) if there was a real possibility of it being declined.

As mentioned, the level of politeness would depend on the way it's said.
 
If you start with "Will you", you need to end with a question mark. "Stay there" or "Please stay there" would end with a full stop.

I don't personally agree with that, myself. Generally, I'd advise that if something is intended as a question, then punctuate it as such:


  • Really? You don't like chocolate?

And if it's not, don't:


  • Will you just shut up!
(The fact that there's no question mark in the OP supports the view that it's not a request.)
