Hi.

I haven't went back to the village I lived when I was young and I went there yesterday. A man who I knew still lives there and he told me (I translated this into English) "As time went on, many changes took place in our village".

Is the sentence natural?
 
The expression is as time goes by.

I haven't gone back to the village I lived when I was young.

Is this better?
 
I haven't gone back to the village I lived when I was young.
"I haven't gone back to the village [which] I lived in when I was young."
"I haven't gone back to the village in which I lived when I was young."
You don't live a village; you live in one.
We would normally say "I haven't been back to the village ..." I guess we say it that way because the emphasis is not on going there, but on being there.
