Dear teachers, please teach me which sentence is correct. At the 3-storey building or in the 3-storey building.

Neither correct. There would not be a veranda on a second floor. There are also problems with your prepositions.

How about:

They stood on the balcony on the 2nd floor of the 3-storey building.
 
"They stood on the balcony/terrace on the 2nd floor of the 3-storey building."
 
You could also use "They stood on the balcony of the second floor of the three-storey building.
 
It is "story" in AmE.
 
Context is important here. The building might have more than one balcony on the second floor, so we would have to start with a balcony/terrace. A building will have only one second floor, so the is correct there, but again, we have no basis for understanding which 3-story building we mean, so back to a three story building:

We stand
on a balcony.
A balcony is
of a building unit.
A building unit is
on a certain storey (or story, or floor).

They stood on a balcony on the 2nd floor of a 3-storey building.
