For the first two questions, is it because answer A is more appropriate than B in tone?

For question 3, I know 'well' means physical health, can we use 'good' here to describe someone's good spirit.

In #1, B could be acceptable but "more clever" doesn't sound very natural, we would normally use "cleverer".
In #2, as far as I'm concerned, both A and B are OK.
In #3, "good enough" could mean "in good spirits/happy" but it wouldn't fit the context. People don't go to school because they're happy. Tom is more likely to have gone to school because now he feels better physically. The suggestion is that perhaps yesterday he did not go to school because he was ill.

Just the opposite for me. "Cleverer" sounds unnatural to me.
