Last night at an English club for kids, I asked one of the kids to do me a favor. It was during a break and I was chatting downstairs with some parents. My tea was on a cup upstairs. I said to a kid “Could you please get me my tea upstairs?” and I also told him where the tea was. Is it natural to say the italic sentence?

The tea most likely was in a cup, not on a cup, unless you had one cup stacked on top of another.

You need to add 'from' to your sentence - '...tea from upstairs'.

Is the sentence "Could you please get me my tea from upstairs" natural? Especially the phrase "get me my tea"?

"Get me my tea" is fine. Adding "upstairs" directly after it is unnatural. You could have said "Could you please go and get me my tea from upstairs?"
