Is my italic question natural?

For me, "Have you finished it?" means "Have you finished [writing] the report?" You already told us that he was sending it so he must have finished writing it. If you want to know if he's successfully sent it (and is therefore available to socialise with you instead of staring at his laptop), ask "Have you finished [yet]?" or "Have you sent it?"
