I got up the courage to ask Sean if "he’d ever had anything like"what I did, and what he told me was really scary.

Please check the part that is in the commas. I didn't understand it. Is it he had ever had or he would ever had? But no matter which one it is, it still doesn't make any sense to me.

Is the direct question to Sean "Have you ever had what I have?"
 
Is the writer speaking about a disease or illness?

Yes, it is regarding a disease, but I think it doesn't make sense if its "had ever had ", what does it mean? or if its "would ever had" then also it doesn't make any sense to me, because 'd represents had or would, right?
 
Yes 'd represents "had".

I asked him if he had ever had anything like what I have/had.

Both of your contractions need an apostrophe.
