In BrE, it can be "oh oh oh one". Half-past midnight is "oh oh thirty".

I'd call it 'one minute past midnight' or 'twelve oh one am'.

If I weren't a military person or had anything to do with an airport, I wouldn't expect to see the time written as 0001 anyway. I worked at an airport for over a decade so I expect to see flight times numbered in this way and we used the twenty-four hour clock at all times. Flights were due at "oh five thirty" or "fifteen twenty" etc. Admittedly, if I saw "0001" outside of that context, I would say "one minute past midnight".
