...Is it ok, or should it be...?

Put a comma on BOTH sides of "however" and it can go in many spots.
However, their emphasis in on...
Their emphasis, however, is on...
Their emphasis is, however, on...
Their emphasis is on..., however.

I find the third the least natural, and the second the most natural if you want to be emphatic about the difference.
