Is it correct to say "I didn't see it coming" to mean "I didn't see that coming"?

Not really, no. We do use the version with "it" but usually only when we are the person to say both parts of the sentence.

John: The president just resigned. I'm really surprised - I didn't see it coming.
Jane: Me neither.

John: The president just resigned.
Jane: Wow! Really? I didn't see that coming!
