I felt unwell in the morning today. Can I have sick leave?
 
Is it the following sentence natural?

I felt unwell in the morning today this morning. Can I have a day's sick leave?
 
I feel unwell this morning. Presumably you are asking for the sick leave while it is still morning and you are still feeling unwell.

If I use felt, which is past tense, I am sick in the morning today. But, I am okay now.

Is it correct?
 
Yes. The reason you can't go into work now is that you feel unwell now. So use a present tense.
 
If it is still morning, say "I feel unwell. I need to take a day's sick leave".
If it is no longer morning, say "I felt unwell this morning. That's why I didn't come in. I need to take a day's sick leave".

In most companies, you have to notify them as quickly as possible if you're not coming in so I would expect you to say/write "I'm unwell. I can't come in. I need to take a day's sick leave".
